Iti in japan for 5 days as follows:
O/N stay in Hakone; day trip to Nikko, the rest in greater Tokyo. Hotel in Tokyo is in Shinjuku.
Plan on getting the N'Ex + Suica (w/ return), Hakone Pass & All Nikko Pass. Would this turn out cheaper? Or should I just get the N'Ex + Suica combo and the JR East Pass Special (flexi 3-day pass valid until Nov 2010)?

N'Ex + Suica, Hakone Pass & All Nikko Pass will be almost the cheapest. Taking the Keisei limited express between central Tokyo and the airport would be even a little bit cheaper than the NEX&Suica, although it depends a little bit on the location of your hotel: http://www.japan-guide.com/e/e2027.html
