My PASMO has 350 yen left, then I took a train ride that costs 400 yen and return my PASMO. How much will I get back from my deposit? Will it be 450 yen = (- 50 + 500 ) yen?

There is no such thing as a negative balance. If the fare exceeds your balance, and you try to pass a ticket gate, the gate will close and sound an alarm. You will have to go to a fare adjustment machine and pay the difference before passing the gates.

350[SF]-210[*]+500=640[back] -450(not PASMO)
[*] refound fee

So, SF(over 211YEN) need refound fee.
and not SF 0YEN(over 1Yen), = refound fee[RF].

[ex]
100[SF]-100[RF] 500YEN back only [-100YEN/not 210YEN]

Uji is absolutely right.

You need to go to the fare adjustment machine FIRST to go through the exit gate BEFORE you can get the 500 yen deposit at the office.
