Best way for JR holder to go to Nikko?

At first i would take JR train from Tokyo staion to Utsunomiya station then transfer to Nikko JR Station because I don't want to pay anything since i have JR Pass. But my friend said it's quicker to take NEX to Shinjuku station and take JR to Nikko Tobu station. but can i use JR on this way? and do i have to pay for the tobu line right?
Which way is quicker and safer for the JR card holder?
