Can I use the JR Rail Pass or JR Hokkaido Pass for the bus going to Lake Shokotsu from Shin-Chitose Airport? If not, are there any other cheap transportation for the same route?

No, it is not a JR bus.
If not, are there any other cheap transportation for the same route?
No, the bus is the cheapest and only public transportation method. Theoretically you could try hitchhiking, but I don't recommend it.

I haven't looked into it, but if you are staying at an accommodation in Shikotsuko, maybe the accommodation offers a free pick up service...
