Any electronic store, such as Yodobashi, Bic Camera and Yamada Denki. Some of the biggest stores with the biggest lense assortment are found around Shinjuku, Ikebukuro and Akihabara.

I've found Fujiya Camera in Nakano (03-5318-2241) to be much nicer than the big chains, with well-informed and helpful staff and competitive prices.

Aslo, Fujiya Camera at Nakano has cheaper prices than the big chain stores.

To find it, take the Chuo (rapid) out of Shinjuku, one stop to Nakano.
Get out of the north exit, and walk towards the KFC and then along the tiny lane. Turn right at the first junction past the KFC(about 15m) then Fujiya is about 20m on the left. They not only have good prices on new lenses, they have genuinely good prices on quality second hand lenses.
