Can't you ask your hotel or hostel to keep your luggage after checking out? Japanese normally allow you to do that without additional charge.

Tokyo Station has a luggage storage area outside the Nagano Shinkansen entrance.

There are many "coin lockers" in Tokyo station. But big boxes for suitcases are often fully occupied during the day. I think you can ask your hotel to keep you luggage or send it to your next destination by takuhaibin (delivery service).

You can store things in a coin locker more than 3 days. They'll open it and confiscate the content if you do. There is a left luggage counter in Tokyo Station where you can leave your stuff longer than 3 days. It's near Gin-no-suzu.
