Does the JR Kanto Area pass cover all the areas within the destination highlighted on Japan Guide page? i.e. if I want to go Nagatoro, it's fully covered?

It doesn't cover all private lines (non-JR) in the area, just those private lines listed as exceptions.

So, as far as I know the JR Kanto pass will get you to Kumagaya, but then you will have to pay for the Chichibu railway train from Kumagaya to Nagatoro (740 yen each way, 940yen for the quicker trains).
