I plan to stay in Shiretoko-Shari on 10-24-2012. Nextday if I take 12:37 JR, will arrive Abashiri at 13:24. Do I have enough time to catch 13:29 JR to Sapporo?

Yes, I don't see any reason why you should not be able to make the transfer. Abashiri Station is small and simple. Assuming that all ticketing issues are resolved before you board the train in Shiretoko-Shari. It is beyond me why Hyperdia will not show the connection. Note that the generally more reliable Jorudan does show the connection: http://www.jorudan.co.jp/english/norikae/
