affordable travel for those living in Japan?

I have had a quick look around the site, and haven't been able to find exactly what I want, so apologies if I am repeating something asked recently!
I realise that travel in Japan can be expensive, but was wondering if there is anyway to get cheaper tickets ie if you book in advance are they cheaper?
A bit of background: I have just moved to Tsukuba, and am looking forward to seeing Japan over the next couple of years. I know to get the Tsukuba express to Tokyo, and from there I can link to other places, but when I sat down to look at train prices I was shocked! I now realise what a great deal the JR Pass was when I visited here last!
Anyway, how to people most affordably travel around Japan?

Thanks for that. It is such a shame that most of the train options aren't available for residents! Still, looks like buses may be a good thing to look into. thanks again!
