If just going up the mt for the view, 2-3 hrs in Amanohashidate should be OK. We spent a bit more than half a day including the direct 2 hr train journey to and from Kyoto. With extra time one can take a walk or bike on the sand-spit inlet.

Well it is all a matter of how intense you want to enjoy this place. I have been there last summer and made it a daytrip out of Kyoto. Travelling will take you roughly a bit more than two hours from Kyoto and the same travelling back to Kyoto. So that alone takes more than 4 hours all together. In my personal opinion it will take you the rest of the day to really explore Amanohashidate. It's a great place with a lot to see. Enjoy your trip.
