I'm planning to come to Japan in mid-September.
The clothes in the store, would there be winter clothes or would it be all summer style?

Generally speaking, September is consider to be the end of summer in Japan.
We will have the season called autumn or fall when summer is gone. I don't know whether you are familiar with this season or not.
In my opinion, many shops will be focusing on the closes for autumn and sometimes winter.
On the other hand, some shop will offer some summer clothes for discount price.
