My wife likes to collect Netsuke & I was wondering if there might be a specific area or place in Tokyo, Kyoto or near to Takayama where she could shop for some.

I found several place. In Tokyo SAGEMONOYA nestuke speciality shop in Yotsuya Tokyo. They have English page. http://www.netsuke.com/In Kyoto Netsuke-kan Museum of netuke in Kyoto, they must have souvenir shop for visitor.
