It is been a few years since I went manga/anime shopping but I always preferred Mandarake in Shibuya.
In Akihabara I would walk around and pop in and out the buildings to visit the many shops, note that the manga shops are rarely on the ground floor, I would recommend that you are able to recognize the words anime and or manga in Japanese so you can check the signs.
