Use "onaka" which is a more generic term, like tummy or belly. Ibukuro is stomach, but sounds more like a biology term.

So the whole sentence goes like "Onaka ga itai", which translates to my stomach (belly) hurts.

"Ibukuro" is really the "stomach," the internal organ. Not "tummy/belly" area, so yes, saying "Onaka ga itai (desu)" is the right way to say "My belly/tummy hurts."
If you are sure it is the "stomach," from the position of the pain or if you know that you have stomach acid issue, you could say "i ga itai (desu)" (my stomach aches) or "itsuu ga suru/shimasu" ("I have a stomach-pain). "i" is the word people often use to refer to the "stomach," the speecific internal organ.
