Here is the web site for JR Hokkaido Pass: http://www2.jrhokkaido.co.jp/global/english/railpass/rail.html

Basically, Shinkansen does not yet run within Hokkaiko (it runs from Shin-Hakodate to Aomori, with few stops in between), so there is no distinction for it.

Your train travels are in general short so any of the rail passes will not pay off. Just buy normal tickets or IC cards such as KITACA.

http://www2.jrhokkaido.co.jp/global/english/kitaca/index.html

Note that it is not valid for Otaru to Niseko or Niseko to Sapporo so you must buy the ticket at the JR train stations (Otaru and Niseko).

As for train timetable, you can check via Hyperdia. Below is one example.

[31Dec travel from Niseko to Sapporo
1Jan travel from Sapporo to New Chitose Airport

Continuous ticket from Niseko to New Chitose Airport is 2950 yen (valid for 2 days, you can stopover but can not backtrack. Don't forget to collect your ticket at Sapporo station) which is slightly cheaper than the sum of two separate tickets, Niseko to Sapporo (2160 yen) and Sapporo to New Chitose airport (1070 yen). If you take metro in Sapporo, your JR ticket is of no use since metro is not JR.
