Duration of visit to Japan in a year

Hi,
I know about the 180 day limit in a calendar year for travelling to Japan in a calendar year. The issue is that I have taken the 90 day visa twice for going to Japan this year. However, I have not stayed for the entire 90 days during those trips. In the first trip, I only stayed for a month and in the next I stayed for 2 months. So will my duration of the stay be counted or will the visa duration be counted?
Will be grateful for any response.

They count the duration of stay.
