If you take the train, then a train pass will definitely pay off. However, I think using the bus may be a better value and actually take less time overall. You will need the bus around Mt. Fuji, either way, as JR pass won't get you all the way there.

Nohi Bus travels to most all the cities you would be visiting, and is not significantly slower than the fastest train routes: https://www.nouhibus.co.jp/english/highwaybus/

Shinjuku (Tokyo) to Takayama = 6700 Yen (5.5 hrs vs 4.5 on train)
Takayama to Kanazawa round trip = 6000 (2.25 hrs each way vs 2 hours on train)
Takayama to Kawaguchiko = 5000 (4.5 hrs vs 7 hrs on train, and JR pass doesn't cover whole route)
Only ~18000 yen for bus vs 29000+ for a JR pass

and then you would use Fujikyu Bus around Mt. Fuji and back to Tokyo:

The JR Pass would not cover these routes anyway, as there are no JR lines at Mt Fuji.
