Kyoto and Tokyo night transportation?

I will do a trip at start of April on route OSAKA - KYOTO - TOKYO - HAKONE - HIROSHIMA - OSAKA visiting NARA and KOBE also. The trip will be 15 days; already bought JR pass for 14 days. The question at this moment: transportation in KYOTO and TOKYO on night time between 21:00 till 6:00 next day? Thank you.

a night highway bus. willer or similar companies do it. but if you have a rail pass, why spend extra on a night bus?

If you mean within the actual cities, and not in between them, your only option is a taxi.

Convenient trains run within each city until about 11:30 pm. Some run until about 1:00 am. After that, locals typically wait until the first trains which start running around 4:30 am, or take a taxi home. There is not much to do after midnight anyway.
