Hello. I'm planning to use my Mt. Fuji pass starting from Mishima, is it possible? Because I have JR pass which cover my trip from Tokyo to Mishima. And for the trip back home, can I go back to Tokyo from Mishima using JR pass? Thank you.

Depends on where you are going. If you are going to Kawaguchiko, then JR train to Otsuki station would be a much quicker and direct route, especially from Tokyo.
