You donft need to book a taxi for your ride from Haneda Airport (taxi stand).

Due to the flat rate, your taxi fare (per car per ride) would be either 8500 yen (to a place in Shinjuku City) or 8000 yen (to a place in Shibuya City). (Shinjuku Station of JR straddles the municipal border.)
Your taxi ride will be during the hours from 22:00 to 5:00, when a higher rate is set for taxi fares in Tokyo.
Will you travel solo?
I will Land in Haneda at 21:30.
If your flight to HND should last for hours, I recommend you would stay closer to the airport, for a case where the arrival happens to be delayed much.
Everything going smoothly, you can go by railway to a station in Shinjuku (Fares: several hundred yen per adult passenger).
To get to a hotel near South Gate or New South Gate of (JR) Shinjuku Station, you can take a limousine bus until the bus terminal in Busta Shinjuku (Fare: several hundred yen per adult passenger) then a taxi (Fare: 490+ yen (depending on the distance) per car per ride).
