For the Nex round trip ticket (4000yen).Can i choose to go from narita airport to tokyo station. But return is from Shinjuku station to narita airport?

Yes; you can choose two stations (A) and (B) inside the usage area, traveling from Narita Airport | Airport Seminal 2 Station to Station (A) then back from Station (B). The ticket is collected when you get outside the ticket gate(s). Until then, the ticket for the way from the airport allows you to travel by JR-East after getting off your N'EX train, and the ticket for the way back to the airport allows you to travel by JR-East before getting on your N'EX train, each inside the usage area. - JR-East: N'EX TOKYO Round Trip Ticket https://www.jreast.co.jp/e/pass/nex_round.html
