It depends on your interests and priorities; what do you want to do in Tokyo?
The area does not matter so much to me, because I would take trains to go everywhere. For me, convenience is the top priority so I always stay near a train station. A hotel near a major hub station is more convenient, but the price is usually higher. I have stayed near Ueno, Tokyo, Shinagawa, and Shinjuku stations - they are all major hubs.

There isn't one right answer to that question. Near the Yamanote line for ease or access is good.
Last time I was in Tokyo, I stay near Kamata, which is a little south west of Tokyo, as all my trips were mostly west of Tokyo, Kamakura, Hakone, Fuji 5 Lakes.
So plan adjust your area of interest to your travel plans.
