Suggestions for Passes

Hello,
I will be staying in Japan from 12-09-2018 till 23-09-2018
5 Night In Tokyo
2 Night Kyoto
4 Nights Osaka
already know and going to buy the following passes: osaka amazing pass, JR Pass, Tokyo Museum Grutto Pass, so my question is if there is any other pass should I consider exp for attractions or food of subway transportation.

Details are vague. But doesnt seem a jr pass is required.
