Other than access to a few locations using buses instead if train. Almost everything is back to normal.

The front page of this website has heaps of info or you can read the numerous questions already about the subject.

Unless your travel involves Kansai International Airport you will be perfectly fine. Typhoon 21 had no effect on Tokyo and in Kyoto season me trees and some houses were uprooted/ damaged but nothing you should worry about.
Check out on the home page of this page the red warning as there are a few train lines within Kyoto that are affected but alternatives are available.

Enjoy your trip to Japan!

If you are flying into and out of Tokyo area airport, your trip is unaffected by the typhoon (the flights and trains may be fuller due to Kansai airport not fully functioning). There were some minor damages to Kyoto area tourist attractions (fallen trees, water damaged structures, etc.), but they were pretty minor. Check with your hotel to make sure it is not affected.

Re: your Septermber trips 2018/9/12 17:07
You have about ten days until your arrival.
Another typhoon might come near.
You had better check the weather information by JMA.

September 24 (Monday) will be a public holiday;
a bus | railway timetable may be different from that for weekdays;
some popular tourist spots may get crowded.
