I'm attempting to book the overnight train from Osaka to Tokyo on the 9th December 2018 (00:34 - 07:08) but it is full. I've noticed that there are vacant seats for Okayama to Tokyo 9th December 2018 (22:34 - 07:08). If I purchase those tickets is it compulsory to depart from Okayama or can I board the train when it stops at Osaka.

It does not make sense that the train has vacancies between Osaka and Tokyo, but not between Osaka and Tokyo. What service do you use to make the reservation?

This is not the same train! If you book the train that departs from Okayama at 22:34 on the 9th, it's the train that leaves from Osaka at 00:34 on the 10th.
