They said, if you process your Visa here in Japan and your current visa will be expired soon the immigration will put some stamp on your passport and automatically extended for 2 months while processing the Visa. Is it for all types of Visa? What if in my case, i'm a temporary Visitor only but my father wanted to process my Visa here, do i need to stay or should immigration let me leave on the date of my departure? Thank you in advance.

You can keep getting extensions while you have a change of status /visa /coe application, as long as immigration wish to approve them.

So you really need to ask immigration the question, as they know the particulars of your individual case.
