Good day. We are both foreigners married in greece embassy in tokyo last April and moved directly in Greece. I supposed to register my marriage in Philippine Embassy in greece but they did not accept my marriage certificate from the greece embassy if our marriage is not registered in city hall of Japan. We're now currently living in Greece and we don't have any residence address anymore. What is the requirements to register our marriage in city hall of japan having a greek marriage certificate? Can we still process it with tourist visa? because our residence card expired already. Is anyone have an idea? It will be a great help. Thank you.

If you wish to marry another foreign national in Japan, you can do so in accordance with the law of Japan, where you both reside. It is not clear if you both met on holiday or met each other while living in Japan. To do so, you must register your marriage at the family register section of you city office. Each of you must submit a certificate of legal capacity to contract marriage together with its Japanese translation. Once your marriage registration is accepted by the city office, you will be legally married under the Japanese law. However, it would be advisable to ascertain beforehand from the embassy or consulate whether the marriage registered under the Japanese law is valid in your country.
You and your partner do not share the same nationality, so therefore you may need to follow the formalities of either of your country.
Both of you are foreigners and it seems you need to register your marriage in the Philippines of you have the Philippine nationality. Whether you need to report your marriage at the embassy of your home country, as well as the process for doing so, differs by country, but for the Philippines you need to submit various documents within 30 days or the report will be considered as late registration.
In this case it would be best to contact the embassy and inform the situation. This would maybe the first step to take.

Justmyday explained the procedure for the two of you to gget marriedh in Japan according to the Japanese law.
Your marriage is (since it took place in Embassy of Greece in Tokyo) in accordance with the Greek law, correct? Then you will be registering your Greek marriage with the Japanese city hall gafter-the-fact,h meaning you donft get married once again to the same person according to the Japanese law, but you just report the established Greek marriage to the Japanese authorities.
Now whether that report is possible when you are no longer living in Japan is a valid question – you might want to ask the city hall where you used to live in, because thatfs where you gwould haveh reported your Greek marriage if you knew you had to.

The reply from JustMyDay is correct for the procedure in Japan - you didn't do it correctly. From what you have written, you did not get married in Japan but in Greece (under Greek law presumably) at their embassy. And then you moved to Greece.
Probably the next step would be to have the Greek authorities confirm/validate/verify your Greek marriage and use that documentation for the Philippine embassy. There is no need to return to Japan to get married again - especially as you say you are already married under the laws of another country and a second marriage is not permitted.

Yes. I am married in Japan under greek law since we married in Greece Embassy in Japan. But the Philippine Embassy in (Greece) said that our greek marriage certificate must be validated also in japan authorities or have stamp/seal from the ministry of japan.
We are planning to return in Japan not to marry again but to validate our marriage in japan authorities as what the Philippine Embassy ordered.
But we donft know where to have a seal/stamp from japan authorities , in the city hall where the greece embassy is located or in the city hall where I used lived before? Thank you very much.
