Hello, I've been accepted at Temple University Japan campus for the summer 2020 Semester. My orientation will start on the 17th and the classes on the 27th of May. I will have my Certificate of eligibility in one to three months. I was hoping however to enter Japan in Febuary on a Visitors Visa first to attend a Japanese Language school in Tokyo to the end of April for 90 days. Since my Uni will start on May 17, would I be able to transfer to my  Student Visa from the visitor Visa?

No guarantee for that. CoE takes as long has it take and it can be longer than 3 months.
Immigration process applications fairly in the order in which they receive them. (First in first out)

Your school has issued the CoE and will be send to your home.
Once you enter Japan you need to collect your visa up on arrival.
You cannot apply visa with CoE inside Japan.
For that you need to leave and enter Japan again.
