I'm planning on taking a 12 day tour of Japan (includes TOKYO, KYOTO, MT. FUJI, HAKONE, TAKAYAMA, AND KANAZAWA) June 14th which is one month prior to the Summer Olympics 2020. Would this be a bad idea with the Olympics just a month away? Will trains and other public transportation be affected?

If you are in the middle of Olympic period, you may not be able to find accomodation. But shouldhave no problem - just make sure to have reservation in Kyoto, Tokyo in advance, good place will be full in weekend anytime anyway...

That is a long time before the olympics starts (in Tokyo). Other than some tightening of accommodation availability in Tokyo no real issue.
