Does the Hakone Pass cover travel from Shinjuku? I understand it does not cover the Romance Car.

Yes, the Shinjuku version covers the train from Shinjuku to Hakonoe-Yumoto.
If you want to use the express (Romance Car), then you need to separately pay for the seat fee. It's around 1200 yen to save 20 minutes.

You can purchase the Hakone Free Pass including the round trip from/to Shinjuku at the other Odakyu ticket offices (like Machida), you don't have to be at Shinjuku to get it, although mot people would.
