Japan 25 day Itinerary

Hi I am traveling to Japan for the first time in January of next year. I have outlined an itinerary, but I would like any feed back that people may have for me:
Arrive Tokyo Tokyo 3 nights Night Express to Hokodate Hakodate 1 night Sapporo 1 night Niseko 2 nights Night Express to Sendai Sendai 1 night Nikko 2 nights Hakone 2 nights Kyoto 3 nights - Day trip to Otsu Hiroshima 1 night Miyaijima 1 night Nagasaki 1 night Osaka 2 nights Nagoya 1 night Tokyo 2 nights

Note that most night trains cannot be used for free with the Japan Rail Pass: http://www.japan-guide.com/e/e2356.htmlThe itinerary looks good, except the side trip to Nagasaki, which I think is too busy (access to Nagasaki is time consuming). If you want to visit Nagasaki, I recommend to spend there two nights.

I have gone over my current itineray and this is the new thinking:
Tokyo 1 night Limited Express to Hokodate Hakodate 1 night Sapporo 1 night Niseko 2 nights Limited Express to Sendai Matsushima 1 night Nikko 2 nights Hakone 2 nights Kyoto 4 nights - Afternoon to Otsu - Day trip to Nara Miyaijima 1 night Nagasaki 2 night Osaka 1 nights Nagoya 1 night Tokyo 4 nights
I think this would be better. Any more advice?
