Paying for my hotels

I am planning to book my flight, and my hotels at my travel agent.
The qeustion I have, do I pay for my hotels at travel agent, or when I get to the hotel?
Also, if I do pay at the hotel, will cash be OK?

Ask you travel agent, both ways are possible. Paid in full in your local currency to your local travel agent or reservation by travel agent only and you pay to hotel in Japan directly. Yes cash ok, but ONLY Japanese Yen.
