Chema,
The Japan Rail Pass can be used on all JR lines - urban or long-distance. Suica can be used for all (JR/private/subway) lines in the Tokyo and surrounding area, but only on local trains - not express or shinkansen trains.

please note that Osaka has a JR loop line but Kyoto doesn't. JR lines in Kyoto actually go in/out of the city (thought some have a few stops in the city) one goes to Osaka, another to Kobe, another to Nara and still another to Arashiyama. for travel within Kyoto buses are quite practical. there are also 2 subway lines. plusprivate railways (different from JR)

Chema,
Sorry, I misread your question earlier, so my comments about using Suica in the Tokyo area were probably not helpful. While in the Tokyo area, Suica can be used on JR, private, and subway lines, in the Kobe/Osaka/Kyoto/Nara area, it can only be used on JR lines.
