. . . sure I've rented bikes in Osaka, but I don't recall offhand where. Just ask tourist information and they will direct you. I'm 100% positive rentals are available.
Also in some cities, you can rent bikes from your hotel, and often it's free. I've experienced this in Shimonoseki, Nara, Kyoto, Yamaguchi (depending on the hotel of course). In Matsuyama, one of the hotels will rent bikes even if you don't stay there. Hirosaki actually has free bike rental, but only during summer months (sakura season is too early, unfortunately). I recall Aomori is free if you sign something and show ID.
While not everyone is inclined to ride bikes, you can cut your touring time in half, so you can take in more towns and cities during a trip.
