For Hakone one day free pass, What's the meaning of 1 day free pass? Do you start counting 24 hrs after the first time to use?

There is a 2-day pass and a 3-day pass, but no 1-day pass for the Hakone Free Pass. You start counting on the day you start using it, and it will be valid for two or three calendar days, e.g. until midnight of the last day.

For 2 days Pass if I start on 1/12/07 16.00PM , I can use until 2/12/07 at midnight. Is it correct?

Yes, until midnight when the date switches from the 2nd to the 3rd. In praxis, most transportation in Hakone stops operating before midnight. Most buses, for example, stop running around 21:00.
Also, if your Hakone Free Pass includes a round trip between Tokyo and Hakone, the pass wil expire as soon as you return to Tokyo.
