We are currently planning a trip to Tokyo for 5 days which one of them we were going to use to head down to Kyoto. Now, from what I gather is that for Tokyo transportation a Suica card can be good just to travel to major destinations from shinjuku area, but since we plan on heading out Kyoto I should invest on a JR Rail Pass since it would roughly be the same price and would give me the benefit of using the JR Lines in Tokyo "free". Well just wanted to see if there was a better option for me or if my assumptions are right. Thanks for any info beforehand!

The Japan Rail Pass only pays off if you make a round trip within 7 days. Inside Tokyo, it is only valid on JR trains, which does not include subways and other non-JR trains:

Note that there are cheaper ways to get from Toyko to Kyoto than by shinkansen and Japan Rail Pass, just in case you are interested in low budget options. They are explained here:
