What transport should I take?
I will have a JR Pass, will that cover me for the trip?

Yes, it's feasible.

e.g. Kyoto 7:49--(Shinkansen Hikari)--9:35 Hiroshima 9:48--(Sanyo Line)--10:13 Miyajimaguchi
