I understand you must check your luggage on the Superexpress train from Tokyo to Kyoto. Does this mean you must check your hand baggage also?

You do not check luggage on the shinkansen. You carry it on with you and place it on the overhead rack or, if it is very heavy or bulky, behind the end seats of each car.
