Use the one that stops the fewest times, or the cheapest one, depending on whether price or speed is most important to you.

If you told us the actual starting points and destinations (using small letters, please!) then we might be able to give you a more accurate answer.

they will tell you the fastest & cheapest ways to go between specific destinations. But it's so variable...I usually use Yamanote line & metro within Tokyo, because quite frankly I can't be bothered with figuring it all out - I ahve a PASMO card so I just get on & off without really thinking about it.

You haven't given much detail, but just thought I'd mention if you are planning on having a JR rail pass, you can ride the JR lines , but you'd still have to pay for the underground
