Where to stay for 90 days?

I'm an artist/illustrator currently working in the games industry. I was in Japan this spring and fell in love with the place and would like spend some more time. Perhaps eventually move there.
I was thinking about staying for as long as I can as a tourist (should be 90 days), work on personal projects and see what happens from there.
What kind of accomodation would you recommend for a stay like this? Does anything suitable exists (short term flats or such)? Hotel would obviously be too expensive.
Help would be very much appreciated. :)
