In particular:

The Marriage Certificate will need to be shown to the city/ward/town/village office that maintains (or will maintain) your wife's koseki (family register) for registration of the marriage (in a foreign country (to a foreigner)).

You then lodge Application for Certificate of Eligibility, then show the Certificate of Eligibility to your local embassy / consulate of Japan to get your visa, then you travel to Japan and use that visa to enter Japan.

Your wife could travel to Japan to arrange this, or another proxy (eg, a relative) could do this for you.
