They sell multiple varieties of Tortillas at Costco. (Membership-based wholesale). As, the Hanamasa ( http://www.hanamasa.co.jp/ - Japanese only) chain usually has tortillas. Though the tortillas are expensive compared to Costco, Hanamasa has locations throughout the Tokyo area.

no need for costco, go to hanamasa, there are hanamasa stores all over tokyo around major stations. they all carry tortillas, cheeses and imported meats. they are expensive though. i recommend the above poster's solution of making them yourself - it's a bit of work but you can make a lot of them in one go, and after you do it once or twice you can start making a huge batch of them quickly in under 5 minutes.

Why don't you check out www.yoyomarket.jp. You can get anything you want from Costco, IKEA, and much more all delivered to your door. I think it is the cheapest delivery service option for foreign food in Japan.
