Spa World in Osaka has a great pool on the roof! Also many floors of Onsen.

Most wards have a swimming pool.

most public pools are full of old people occupying every inch of the pools for hours and fun baths are incredibly crowded by everybody else. however, hirakata park is pretty big and if you are able to go there weekdays during daytime you might get a spot
