Tokyo - Takayama without JR pass

I'm hoping for a 2night/3 day trip to Takayama and Shirakawa-go in late May with a friend. For various reasons we won't be getting a JR pass. What would be the cheapest and/or recommended way to get there? (I speak Japanese so that's not a problem)
If Takayama/Shirakawa-go turns out to be too expensive, I may change the trip to somewhere closer to Tokyo but where there is still an opportunity to get a feel of 'traditional' Japan. I thought perhaps an onsen trip to Hakone, but if you had any further suggestions on this front that would also be great!
