Yes, they are all covered, except for the Hakutaka between Echigo-Yuzawa and Naoetsu where it uses non-JR tracks.

Hi Uji,

Thanks so much.
I've checked out the Hyperdia website but was not able to locate the legends to the different symbols used for the different types of transport.
Your reference to the website is really helpful. Thanks again.

I have purchased the 14D JR Nationwide Pass for my travel to Japan in Apr 2014. Can you please help me with 2 other transport related questions:

1. How can I get from Takayama to Shirakawa-go using the JR Pass while I understand that we can take the Nouhi bus?

2. How can I get from Shibuya to Mt Fuji using the JR Pass?

Thanks again.

I've checked out the Hyperdia website but was not able to locate the legends to the different symbols used for the different types of transport.

The logos are explained on the following page:
http://www.japan-guide.com/e/e2323.html

Basically, the green trains are JR, while the pink ones are not JR.

1. How can I get from Takayama to Shirakawa-go using the JR Pass

It is not possible. There is no JR transport to Shirakawago.

How can I get from Shibuya to Mt Fuji using the JR Pass?

It depends on where around Mount Fuji you want to go. JR trains run along the southern base of the mountain (e.g. Gotemba, Fuji or Shin-Fuji Stations), but there is no JR transportation to the northern base around the Fuji Five Lakes. The closest JR station to the Five Lakes is Otsuki Station from where you have to take non-JR transportation.
