We have a free afternoon in Kumamoto and would like to take the train just for the heck of it to either Aso and back or Misumi and back. Any suggestions which route is more scenic?

The Aso route would be more scenic along the way. It starts getting interesting as you enter the Tateno Gorge, the water exit for the caldera. Once through Tateno, Mt. Aso is straight in front of you and the caldera floor begins to widen as you head toward Aso. The caldera rim is out the left side and the volcano is out the right. The caldera floor is filled with farmers fields. You can get off at Miyaji (one stop past Aso), and check out the Aso Shrine before returning to Kumamoto, or if you have more time, you could ride to Bungo-Taketa, where there are some old Edo buildings and the ruins of Oka Castle.
The Misumi route follows the north side of the Uto Peninsula along Shimabara Bay. There isn't much to see except water to the north and low hills to the south. At Misumi, as stated, your best bet is to take a cruise or ferry ride from the port to see anything. You could walk up the hill and cross the first bridge of the Amakusa Pearl Line, from which you can get a bit of a view of the area, but more interesting sights are further south by car or boat.
