You did not specify how much time in each place, so I am going to give you some gerneral information to get you started.

Use a JR Kansai Wide Area 4 day pass to get you to Shirahama and KiiKatsuura. It is 7200 yen, and is less than the cost of a round trip from Osaka to KiiKatsuura. Here is a link:

I am not sure what you plan to do in Wakayama, but since it is close to Kansai Airport, I would consider taking a bus there when you land. I am not sure if you are planning in going to the city of Wakayama, or if you were taking about going to Shirahama and Katsuura in the Wakayama prefecture. If you plan to stay in the city of Wakayama, I would take a bus from the airport, otherwise, I would activate the 4 day pass and head down to the Kumano Region. Link to Bus from KIX to Wakayama:

This works well if you plan to spend three nights on the Kumano Region. If you plan to spend more than two nights in Katsurra and Shirahama, you will not have a fifth day on the pass to return to the Osaka/Kyoto area. If you want to have that extra time in the Kumano region, just buy a train ticket to Shirahama and stay there. Wait until you are ready to leave before activating your 4 day pass. If you plan to spend only one day in Kobe, then that might where you go on the final day to the pass. You could look at the covrage map of the pass and add something else, of use it on the last day to ride on a Shinkansen bullet train, just for the experience. The Shinkansen between Okayama and Shin-Osaka station is covered by the pass.

If the Kumano region is the last place you plan to visit, just reverse my advice.

In Osaka, I would think about staying in Namba. There are lots of things within walking distance, and trains and subways to get you further. Here is an link to the Namba area:

Here is the link for travel arould Osaka:

If you stare at that link in utter bewilderment for a while, you are not alone. Here is a general transportation guide from Namba:

To the Airport: Nankai Railways
To Mount Koya: Nankai Railways
To Nara: JR and Kintetsu Railways
To Kobe: JR and Hanshin Railways
To Kyoto: JR and Kintetsu Railways

It is possible to get a Kintetsu 5 day rail pass to get to Nara and Kyoto from Osaka. This pass costs 3800, and the train to Nara is direct, and to Kyoto requires one transfer. Another link for the Kintetsu pass:

For transportation around Kyoto, I would look into the bus system to get you to specific attractions.

Finally, I would look into getting an ICOCA IC card. One last link:

This is at least a start to show you how to get around.
