I don't know if going to Kyoto for a day (not even) is worth it, to be honest. Without Kyoto, your itinerary would work with just a Suica card.

A one-way ticket on the Nozomi to Kyoto is already 14,110 yen and on the Hikari it will be 13,800. It's going to take about 2.5-3 hours to get there one way. If you have the money and just want to hang out there for a few hours, then I would say go for it. Otherwise, it's not really practical to get a rail pass for an insanely short amount of time.

On such a short trip I'm not sure a day trip to Kyoto is worth it.

The earliest time you could possibly get to Kyoto is 8:00am and the latest you could leave Kyoto back to Tokyo is 9:30pm.

The cost for a round trip on the lowest train is 28,000 yen. Is 12 hours in Kyoto really worth it?

If you really have your heart set on Kyoto the JR Pass is 29,000 yen. If you plan on using the JR lines in Tokyo then the 7 day pass is worth it since you'll likely spend more than 1000 yen in train fares getting from place to place.

Provided that you are ok with leaving for Kyoto early, getting back to Tokyo late, having 12 or so hours of sightseeing and paying for the cost of a round trip Shinkansen ticket - your one day trip is very doable. Assuming you are also interested in seeing the countryside along the way there is plenty to see including a view of Mt Fuji (weather permitting) from the right side of the train on the way to Kyoto. Below are links to Kyoto's attractions, getting around Kyoto with a map showing temples and major attractions in proximity to major transit lines and a link for how to use a taxi (depending on where you might like to go and if you want to save some time).
