Regional pass or 7 day JR rail?

Hi all will be travelling from Narita
DAy 1-3- JR Kanto Area Pass
1)Narita express to Shibuya(
2)Shinjuku to Kawaguchiko
3)Kawaguchiko to Matsumoto
Day 4
Matsumoto to Tsumago
Day 5 Tsumago to Osaka
Activate Kansai thru pass 3 days
DAy 6 Osaka to Mount Koya
Day 7-8 Mount koya to Kyoto
Day 9 Kyoto to Tokyo
Did a base calculation, it seems that there is very little difference in terms of cost-Y43,170 Vs Y40,610 around Y2,560 less with the JR pass.
seems only benefit is the Kansai thru pass sub way uses in osaka and kyoto?
Please advice if my assumptions are correct? thanks.
