Hello, I will taking the train from Osaka to Kyoto - Nara - Kyoto - Uji - Kyoto - Shinjuku station - Nikko - Shinjuku station. Is it cheaper to buy the Japan Rail Pass or should I just use a Suica pass or Passmo pass or should I just buy an ordinary ticket from the train station. Thank you.

A 7-day JR Pass usually requires a return trip between Tokyo and the Kansai area to make it cost-effective. You are not doing that, so it is unlikely that the Pass would pay off.
You cannot use an IC card to make long-distance trips. You would need to buy single tickets for Kansai to Tokyo.
There are several passes available for travel to Nikko from Tokyo. This website has a full list - see the Nikko section.

Nikko - buy a return 1day/2day pass. Kyoto to Tokyo Shinkansen - buy a one way ticket. All others - IC card.
